How to know if you've been hacked.

Recently, my computer blackscreened while in use (admittedly after playing around with some very simple DOS code). After I did a hard reset, reconfigured my network, and ran chkdsk, I noticed about 2,000 registry errors had suddenly appeared on my computer and I found a hacktool installed that I did not install myself. Have I been hacked? Also, what are some general signs to be aware of to let you know if you have been, or are actively being hacked?
